New England Historic Genealogical Society A members only website, which has a plethora of primarily New England related data on-line and lots more in their Boston library.
Familysearch.org The website of the Church of Jesus Christ of Latter-Day Saints. A good place to start when looking for someone; it can give you a lot of clues.
The Reseach Program in historical Demography This site contains a searchable database of vital records for Quebec Canada. It is key for anyone with French Candian ancestry. You pay by the record, but can search for free.
Godfrey Library, Middletown, CT This site is a members only site that has access to various published genealogies and other material. It is also the home of the American Genealogical-Biographical Index (AGBI), which you can search in detail by visiting the libary in person.
Suffield, CT Historical Society The Suffield Historical society site contains detailed information for the some of the first founding families of Suffield, CT. The data is easily verified against various CT vital record resources.

Ancestry.com A members only site that has a ton of information.
Genealogy.com Genealogy.com is the developler of Family Tree Maker. The site also contains the family trees of many Family Tree Maker users. In addition the site has some Celebrity family trees, which are very neat to explore.

Gencircles.com The GenCircles website is a free website similar to Rootsweb.
Rootsweb The free part of ancestry.com. Again a good place to try and find some hints for where to look for an ancestor.
Our Origins This website contains much information about French Canadian ancestry. It is easy to search and I really like the way the data is presented.
Marston Manor (Hampton, NH, genealogy) This is a personal website that contains vital records for Hampton,NH.

Alden Kindred of America This website specializes in information about John Alden, one of the passengers of the Mayflower.
Morse Society The website of the Morse Society is a good place to look for Morse ancestors, although membership is required to get information from the society's database.
Parsons Family Association Western Region The website of the Parsons Family Association when contains a searchable database.
The Leibbrandt Family The ancestry of the Leibbrandt family is detailed at this excellent website. It contains information about the history of the family both in Germany and elsewhere.
The Italian Genealogy Group A group that focuses on Italian Genealogy, but also has searchable indexs to early New York City vital records. The records themselves are available at the New York City Municpal Archive.

Cyndi's List of Genealogy Sites on the Internet This site is a compilation of links to all kinds of genealogy websites. Patience is the key here because I have found that websites come and go likes leaves in the wind.
Making of America I like this website for looking up old texts. For example you can find the scanned images of James Savage's A Genealogical Dictionary of the First Settlers of New England..., and also local histories that were published around the turn of the last century.
Connecticut on-line library This site is for Connecticut residents only. It is the state library on-line. Through this website you can access Hertiage Quest (Census records and others)
